If EDM continues to become bigger in the mainstream eye, there will come a point where they will have to have their first electronic headliner if they plan on booking certain level acts, depending on the egos involved. For example, there is no way they could ever invite Deadmau5 back at his current popularity without him at least being the first subheadliner for the day and playing on the main stage. What happens if he gets bigger over the next few years? I bet they'd want to save that honor for Daft Punk, but depending on the Sahara direction and the mainstream success of EDM, it might be somebody else.

nah, after his disastrous set last year I think golden voice wouldn't book skrillex very high, no matter his "critical acclaim". so many people (especially OF fans waiting for him to leave) were booing so hard, it was actually one of the few memorably BAD sets of coachella history that I know of. (another of course being Steve Aoki)

I caught the tail end of Skrillex's set to see Odd Future (who were abysmally bad themselves). I have never seen the Sahara that packed during the early day (which is depressing when you think that The Twelves, who put on one of the best Sahara sets last year, had maybe a third of the tent full, but I digress). I saw none of the booing you speak of. I saw a lot of happy teens and bros. I don't think GV will have any issues inviting him back if that's what the kidz want. I can't stand Skrillex, but I don't think anybody would be shocked if he is one of the highest billed names in the Sahara next year.
He will 100% be billed at least 2nd line within the next 2-3 years, with next year a high probability.
They're running out of quality hip hop headliners, they're going to turn to EDM. Which is really more symbolic than anything since EDM artists have "closed" the main stage before.
From this year, a couple that stand out to me would be Bon Iver and Florence and the Machine.

Within 5 years I think these bands have the POTENTIAL to headline... Phoenix, Florence & The Machine, Miike Snow, La Roux, The XX, Mumford & Sons, Cage The Elephant, Two Door Cinema Club, Gotye, The Weeknd, The National, Arctic Monkeys, Silversun Pickups, The Avett Brothers, Temper Trap.
I could see Mumford as an option for Friday 2013 paired with an EDM act. In fact, they might end up being the "obvious" headliner.
Based on response for Florence + the Machine got, I'd be shocked if she wasn't in the mix whenever her third album comes out.
