How much does it cost to book the lesser known artists at coachella?
This is a really broad question. What do you consider "lesser known?"

Artists billed within the last three lines for each day maybe...
Anywhere from $1000-$15,000 more or less.
It really depends on the amount of hype surrounding the artist, availability, travel costs, live requirements (i.e. Live band vs. DJ).
There also some anomalies when it comes to booking costs for bands.
Some bands that should cost very little cost a shit load.
Some bands that should cost a good amount cost close to nothing.
Example: In 2008, the same year that Dan Deacon played Coachella to a packed Gobi tent, he played in my friend's backyard in Encino for free. And it's not like my friend had some sweet hook up or industry connection. He was an 18 year old kid who myspace messaged him asking if he wanted to play a small show for no money in LA. Deacon happened to be coming to LA anyway and was looking for a place to play.
Some artists like that kind of thing (ie. low-key DIY house party shows).
Other artists are prima donnas and refuse to play a show unless all the requirement of their rider are meticulously fulfilled and they are not payed a cent below their standard asking price (which is usually too high to begin with).
So yeah, you never can tell. Best bet is to myspace message the band asking how much they usually charge for a show. A few might respond directly and others will probably tell you to contact their booking agent.
Booking agents are usually pretty coy about giving you a straight price range. Most times they have a price in mind and wanna haggle things up, so giving you a number up front limits them. But if you give them the circumstances of your show (location, venue, estimated attendance, etc.), they should give you a vague price range.

the thing is, some of these lower tier acts that you consider "lesser known" can still pack 1,000+ person venues at $30+/ticket night after night on a tour

I don't think he said for free, but close to it. I think JustSteve said some random band in 2006 is the lowest paid Coachella artists ever. $100 bucks or something like that. Im pretty sure he also said Q and Not U are the second lowest paid Coachella act, at like, $150 + gas for their Van or something. Might as well be free.
