I own both now, but when i was a kid, I had the Genesis.
Shinobi, Sonic, Altered Beast, Alex Kid, Toejam and Earl, Gunstar Heros, Ristar, Golden Axe, Columns, Ecco, Vectorman... Not to mention...

I'm so broke I guess this is the weekend to beat this son of a bitch.
SNES all the way. Sega had a lot of hype, but all the games with, in my opinion, the higher replay value were on SNES.
Also, for you Genesis/Megadrive users, did you ever have the Sega CD/32x? Someone on this thread brought up SNES's better sound card, and it made me think of the Angry Video Game Nerd's video about the 32x, and how the music sounded awful on Doom, yet the SNES version had some much improved music, but the same ol' graphics you'd expect of Doom.
I had both, but in the end I think i prefer genesis. I did have the Sega CD and there was some pretty awesome stuff on it. the soundtrack to Sonic CD is still one of my all time favorites.

I vote SNES all the way, Genesis' saving grace was the EA NHL games particularly 93 which were way better on Genesis than SNES.
One of the reasons I really loved genesis was that it got a lot more direct arcade ports than SNES did. Aside from the obvious, amazing Sega arcade games like Altered Beast, Golde Axe, Streets of Rage, and Shinobi, there were lots of other great beat-em-up and platformer titles like Captain America & the Avengers, Punisher The Arcade game, Stryder, etc.

Sega systems were always the systems to go with when it came to arcade ports...no system handled it better (and that goes for Genesis, Saturn, and Dreamcast)...Sega systems have always been my preferred my choice when it came to fighting games too...the best ports were always the Sega variety.
The sega genesis six button control was fucking amazing for fighting games..
